Because if they didn't - and you died from the flu - they would get sued for malpractice. If they do recommend it - and you die from the flu regardless - they can't get sued because at least they tried.
The vaccines suck but at least if they recommended it they can't be sued if you catch the flu.

No, not cynical and deceptive, but just responding to incentives. Doctors have a powerful incentive not to be sued so a "cover your ass" mentality prevails in medicine. The flu vaccine isn't totally ineffective, like maybe 30-50% effective. The problem is that there are a lot of different strains of the flu - it's mutating all the time - and the vaccine makers have to guess in advance which strain will be popular this season. It takes a while to get these in production so you could well end up getting vaccinated for a strain that nobody really catches anyway this year, leaving you vulnerable to the popular one.

you don't go to a doctor for a flu shot though. It's a public health nurse kind of initiative, like they do with gonorrhea warnings
Also, flu shots in aggregate are helpful in the population as a whole, lowering incidence by some amount. better than nothing, really, and all we can do is get whatever improvement we can get in our world of suffering
