They do not fly in TLOZ, they glide. The only times they actually fly, are when you take them to a place where you are not supposed to have them or throw them in the water, in which case they return to the place you picked them up at. Also, when you piss them off and get attacked. That was fixed in later games though. I can't remember if it was in OOT, but I know that they just charge you on the ground in Majora's Mask and all games following.
