They might have been concerned the women in there would be uncomfortable by someone who appeared male. Race and culture are one thing, but western society still acknowledges and upholds differences between sex and gender and will continue to as long as we reproduce sexually. Hence, this is not a clear-cut case of discrimination but rather a decision designed to provide the best customer experience for the largest number of people. If a person is made uncomfortable by a member of a different race that is one thing, but in a culture which actively segregates restrooms based on gender, people have a right to request that said separation be upheld.
TL;DR
It is not that s/he is a transsexual, but rather a means of compromise between the shop and some customers whom want people to use the restrooms which keep others comfortable and the individual who wants to be treated as he or she perceives him/herself to be.
Edit: I know sex and gender are different things, please do not point that out. I'm just using traditional convention.
