No, they don't. They want to exterminate all of the ghouls, feral or no. Even when they were under Elder Lyons (thus nicer), they still shot at the non-feral ghouls in Underworld.
As for the synths, they are harmless. Only the Institute can make them. Killing them all has nothing to do with stopping their production.
As for food, they could perhaps resort to honest work, or forage or grow the food themselves. But no, threatening farmers is fine. They look down on regular wastelanders and don't care about mistreating them.
I don't think that the Brotherhood is entirely bad. They're the strongest force on the east coast and will generally protect people from the dangers of the Wasteland. But the Minutemen and even the Railroad are more morally upstanding than the Brotherhood.

In fallout 3, it's only said to happen as an "accident" and I believe it. Even one ghoul protecting the underworld said how the bos had trouble telling them apart.
Synths are far from harmless, you have to understand that we are talking about a world where technology destroyed the world and still lives to haunt the survivors. One such example is the doing of the Institute. While it's not the fault of the synths, one can't blame the extreme measures of bos against synths, who would want any possibility of people snatchers reappearing?
You mean like how the ncr supports the ruthless takeover of small time farmers, or their disregard for safety as they implement risky science in their crops? The ncr are the good guys but they don't eat innocently and they tax people as they enforce rules. So look at it that way, bos demanding some shitty food is tax.
The minute men and the railroad may seem morally superior but keep in mind that their accomplishments ar nothing compared to the bos. The railroad is there to save synths but what else? The minute men want to help defend but then almost die by their own corruption.

Nobody says it's an accident. The lookout just says that they have the "deceny to miss" (or something like that). While that's ever so slightly less bad, it's still awful. They hate non-ferals and have no qualms about killing them. Very immoral...
I think you missed my point on the synths. The Institute are the ones making the synths and snatching people. One can destroy the Institute, but leave the remaining synths to live in peace and integrate into human society. There's no need to exterminate all synths.
I did not say that the NCR was perfect, and that doesn't mean I approve of them strong-arming people either. Although I can at least say that they don't actively have contempt towards the people they are taxing, unlike the BoS.
The Minutemen and Railroad, though not perfect, have good potential to grow into strong organisations (dependant on player actions). Just as you're assuming they will fall apart, I am free to assume that they will work. Thanks.

And House singlehandedly civilized the strip. With the Roman extremists seeking to plunder the region and the NCR bureaucrats seeking to manage it to death, someone has to pick up a rifle and keep things right. Perhaps the NCR are the best shot throughout the west coast, but House is the best solution for Vegas. A cold, safe hub for trade and electricity is certainly in the interest of NCR but they cant have it outright foe they already lost the Dam in the war prior. The Securitrons will do a fine job keeping the region safe and trade will flourish.

It would be a harsher, tighter-knit society, but it would be one that would gradually open up as the areas surrounding it develop. The NCR is much too susceptible to going through what led to the old world's downfall and House knew of why it did and is striving to be the opposite of that. My main worry is if House goes senile or schizophrenic like his brother did. He may order killings but this is a world where your neighbor likes to fuck a cow in the ass and guns down your other neighbors. It is a brutal world in need of a brutal solution.
