For the Fugs and the Doors they wanted them banned because of vulgar lyrics (they actually were pretty insane - the Fugs had a song about using a Coke can as a douche)
They wanted to ban the Beatles because of their influence in America, which they felt would spread anti-war sentiments. If I remember correctly, Nixon had (or at least tried to get) John Lennon deported
