For some reason an MMORPG admin/mod can ban people without chasing them down and killing them in-game, but the "agents" in the Matrix couldn't?

They were "broadcasting their pirate signal" into the matrix. They were inserting personality constructs into the existing matrix. Didn't you pay attention?

I think Anon D answered that. The agents were software acting within the confines and constraints of the Matrix. They had the power to control some things, but not everything. The agents were sort of like pre-programmed wordfilters raging against yKoImMMpO'dS aAtRMgY pO.Fh CtUioNyTBgOtqTlS. We did see an administrator of sorts in the third movie, but he was a distant figure who cared little about the details until Neo went crazy flying around everywhere. Seriously, go watch the series again.
