Thinking and behavioral patterns do influence brain chemistry, brain development (in certain areas at certain ages, at least), and reinforce which neural connections are formed and strengthened, but this pertains to guiding learning or developmental processes already in progress. It doesn't mean we can rewrite cognitive processes like software to do whatever we wish. Sexual attraction runs pretty deep, and it isn't strictly cognition that is involved. It's tied in with very basic needs and emotional responses to certain stimuli. I don't think you could "train" a pedophile out of their thoughts anymore than you could condition a straight man to stop finding women sexually attractive or "fix" a gay person through therapy.

You might be able to condition them out of it to some degree, but it would largely depend on wether they wanted to change or not. You'd also have to reinforce said conditioning periodically or they'd probably revert eventually.

On how cognition affects brain chemistry and growth? It depends on what area you want to know about. The whole field of learning and memory is pretty much centered around the concept. Developmental psychology has a good deal of literature on learning and development. If you are looking specifically for literature on changing habits and behavior, then something like cognitive-behavioral therapy (CBT) is probably a good place to start. There is a good of research on the neural correlates of changes brought about by such therapy, but the literature covers a wide range (OCD, PTSD, phobias, etc.) of disorders. The results might not easily translate from one problem to the other.
I'm not familiar with the research on theraputic approaches to pedophilia, but someone must be working on it somewhere. The current pathology-approach trend seems to treat everything as a medical problem, so a lot of the "treatments" out there right now probably involve administering drugs to decrease sex drive, getting people to stop saying they want to touch children, and calling their treatment a success. A quick Google Scholar search for "CBT pedophilia" turns up a few results that look promising though. There seem to be at least a few people considering the cognitive aspect of it. CBT is often paired with drug trials though, so you might be hard pressed to find figures on the efficacy of therapy sessions alone.

Yeah, behavioral conditioning has a pretty limited success rate even in things like smoking cessation, even when subjects report that they want to quit. I can't imagine it would be any better with something sexual attraction. Maybe if you could do something wacky, like keep someone in a giant Skinner-box for the rest of their life, you might be able to condition them out of a sexual orientation, but that isn't a terribly realistic scenario. Even then, you would probably only really succeed in getting them to present the behaviors you want rather than actually convincing them to think a different way.
