However, I heard that a lot of the smell may come from the catacombs believe the city which was the final resting place of several corpses who passed away due to the bubonic plague. Now I cannot decide if the streets really do smell like shit or the dead.

The catacombs contain ancient bones. There is no rotting flesh down there. The skeletons are hundreds of years old.
